FAQ — FlowJo Switchers

Can FlowVision open FlowJo workspace (.wsp) files?

Yes — both ways. FlowVision imports a FlowJo .wsp to read its spillover / compensation matrix (with truncated-file recovery), and it exports your gates back to a FlowJo .wsp — double-click and FlowJo opens the sample with your populations on the correct axes. You can also export to Gating-ML 2.0 (the ISAC open standard) which reads in R (flowWorkspace / CytoML) and FCS Express. Will my compensation matrix from FlowJo work in FlowVision?

Yes. FlowVision auto-reads the $SPILL / $SPILLOVER keyword from your FCS file (BD FACSDiva and Beckman Kaluza both write this). The matrix inversion uses the same Sᵀ⁻¹ × M model as FlowJo, so compensated populations match within manual gating variance (~1% on typical lymphocyte gates).

Do gate percentages match other tools?

FlowVision uses the standard point-in-polygon algorithm (Crossing Number, Gating-ML 2.0 spec) and the biexponential scale published by Parks 2006 and Moore 2012 — the same math used by most flow cytometry tools. Differences come from where you place vertices, not from the algorithms.

Does it work with my BD / Beckman / Sony cytometer?

Yes. FlowVision parses FCS 2.0, 3.0, 3.1 and 3.2 files from BD (including FACSDiscover S8), Beckman Coulter (including CytoFLEX), Cytek (Aurora), Sony (ID7000) and Stratedigm. The instrument writes the FCS file — FlowVision just reads the standard format.

What about FlowJo's plugins (SeqGeq, dimensionality reduction, etc.)?

FlowVision includes UMAP dimensionality reduction built in — with a reproducible seed, distance-metric choice and landmark mode for 20k+ event spectral panels. viSNE, FlowSOM and SeqGeq are not included; if your workflow depends on those specific plugins, FlowJo with paid plugins is still the right tool. FlowVision is built for routine and high-parameter gating + MFI + batch analysis, with UMAP for exploratory structure.

Is there a Mac version?

Mac desktop build (Apple Silicon + Intel) ships in v1.7.1. The engine, file format, and workflow are identical to the Windows version. Download directly from flowvision.io.
